The outdated component you're manually updating would have been updated by the MSP file if it were actually applied. The setup.exe uses a config.ini file to configure everything it does and it's basically just a wrapper that makes sure all the pre-reqs are installed, then calls the MSI installer with whatever command line flags you specify, then applies the transforms.mst file you made while customizing the installer, then applies whatever update.
